I highlighted a PDF book with 48 chapters + an index. When I exported notes using Microsoft Word version, it stops at 38.5 chapters. Then when I tried to re-export, it only exports notes to chapter 10. Is there some way to troubleshoot this issue?

When you say copy of your notebook, do you mean the exported Word document?

Okay, so it looks like you exported it correctly - some users would export the notes in focus mode, resulting in incomplete export.
By notebook, I mean the backup file in MarginNote - sorry for being unclear. You can export it by clicking on this button:
